Over recent years, liquid chromatography coupled to tandem mass-spectrometry (LC-MS/MS) has become the MS technology of choice for the high-throughput characterization of proteins and proteomes.

There are two modes of acquisition that can be used in LC-MS/MS experiments: the more traditional data dependent acquisition (DDA) mode, and the recently developed data independent acquisition (DIA) approaches, such as SWATH.
